Set several years after the events of Ninja Gaiden 3, the body of the supposedly slain Dark Dragon has risen over Tokyo, and from its remains pours an endless, poisonous rain that has practically turned the city into a wasteland. A young ninja named Yakumo, from the Raven clan, infiltrates the city to ensure the Dark Dragon is truly destroyed and Tokyo can be rebuilt. However, standing in his way is the Divine Dragon Order, an organization that sees it as their duty to guard the Dark Dragon's seal, and the return of Ryu Hayabusa, who appears to have his own goal in mind that clashes with Yakumo's orders.
